I see in demo.piwik.org yandex in the website table rather than search engines.

Go to http://demo.piwik.org/index.php?module=CoreHome&action=index&idSite=1&period=week&date=2011-01-05#module=Referers&action=getWebsites&idSite=1&period=week&date=2011-01-05

search for yandex in the table.

The URL is http://yandex.ru/yandsearch?text=Piwik+&from=fx3&clid=46510&lr=213

Looking at SearchEngines.php this should be tracked?

When I reworked the logic, I made it so 'google.com' would match 'google.com' or 'www.google.com', but not the reverse.

So...Piwik doesn't treat yandex.ru as a search engine because DataFiles/SearchEngines.php uses 'www.yandex.ru'.

My mistake... that only applies to lossy urls using {}.
