This is a regression, reported in the forums

Example URL:

http://demo.piwik.org/index.php?module=API&method=CustomVariables.getCustomVariables&format=CSV&idSite=7&period=day&date=yesterday&expanded=1&translateColumnNames=1&language=en&token_auth=anonymous&filter_limit=10&expanded=1

should return the subtables as well but it does not. This was implemented in #2714

Actually to get the full export, one should use &flat=1
